Hello,
the main /etc/httpd/conf/httpd.conf is never overwritten. DA only adds/removes include lines at the bottom and *sometimes* during an update, we'll do a selective replacement of text, but anything you've done won't be lost. It's only the included httpd.conf files(/usr/local/directadmin/data/users/username/httpd.conf) that will be overwritten.
