Using DA to Create 2 Domains for user

Problem:
User XYZ has two domains. domain1.com & domain2.com

Its my understanding that a Zone File would have to exist for each domain. Using the DA resller account though, I can only see the option to create a domain by creating a new user.

In other words, I do not see any option to create just a zone file.

I did note that there are some templates located in
/usr/local/directadmin/data/templates/

Does anyone have any suggestions on how to do this manually and if a manually created zonefile will effect DA.

Existing OS Red Hat 9.

You can certainly create manual zonefiles, and no, they don't affect DA at all.

However, when you create new domains as a user (users may be permitted to own multiple domains), zone files are automatically created.

So I don't understand your question.
