It's probably related to cagefs, not too sure what might be wrong, I believe it should be checked in a root console. Try and open a ticket with DirectAdmin support so that they connect to your server and check it, or consider hiring somebody for this.

Or probably somebody else have ideas on the matter.
 
From support ticket for the people:

The disk space is counted based on system quotas while they count not a space occupied by home directory, but by owners of the files, no matter where they are... The /home/test123/domains/test.pl/public_html/1GB.bin file is owned by root, so 'officially' it does not belongs to test123 user :) and as a result quota is almost zero for test123:

To 'fix' the issue please do chown test123:test123 /home/test123/domains/test.pl/public_html/1GB.bin .

After you 'chown' it to user and after repquota start showing right values you can force running tally to update the data:

/usr/local/directadmin/dataskq d200

Overall all files uploaded by a users will have user ownership, so no actions should be done by you as an admin :)

By default the quota displaying are updated every night. However, you may do another trick per https://www.directadmin.com/features.php?id=2310 . Please set "realtime_quota=2" in /usr/local/directadmin/conf/directadmin.conf file and restart directadmin. When done the stats should be updated immediately on new uploads.
