I don't want to restart the server because it is possible that it doesn't start totally. I can restart it when I know for certain that the server starts (the other services, for http/ftp/mail/nameserver).

Yes this is possible, I would suggest to use the backup tool that is included with DirectAdmin or an other backup tool.
