Baffled with File Structure

Hello Everyone,
I really need help understanding the file structure of DirectAdmin as I have recently moved from Cpanel. As you all know it is difficult enough to migrate servers in general. Then you have to migrate data between control panels = a nightmare. Anyyyyywayyyyyyy, I have just discovered this new file system one private_html and one public_html. The weird thing I am finding is they are not synced and are completely separate!

For example, I made an edit in public_html but it would not take it and I was baffled, then I found another site under domains / domain.com / private_html then made the edit in there and it worked "mind blown" it was almost acting as a separate website. Then I had an issue with Wordfence with an upload, removed it from the main website, and tried an upload again blocked by Wordfence which I removed "lmao mind blown". Then I thought let me see if it is still installed in private_html and it was lol.

Maybe I have set the server up wrong because this makes no sense to me, please can someone clarify if this is correct or in fact, I have done something wrong? Also, does it double the amount of disk space used by a user? As on my version of DA it is acting as two separate websites.

Use a symbolink link from private_html to public_html - allows for same data in http and https

Connect as user in DirectAdmin -> Domain management -> Choose a domain:

That's it.
