Changed file-paths, clean installation help!

Hi, my web programmer went awol after taking down our website. He said he changed file paths because of mailpoet vulnerability resulted in server sending out thousands spam mails, some backdoor access was created and issue keeps recurring. Hence I am not able to access to website and wp dashboard. I am also not able to delete old files in order to install latest wp and upload new files. In this instance, I am also not sure where to install my new files to. Is it to public_html? Can anyone help me here? I will greatly appreciate any assistance.

Hi Active8, thanks for your input. Placing in new files under public_html but old files remain in "oldsite" - will that affect anything? I am still unable to delete files in "oldsite" for some unknown reason

If you doesnt need something from the old site you can delete it
If you fail to delete it try to do that from your DA panel(files button), it shouldnt be a problem

How do you try to delete it? In Directadmin? In a shell via SSH (root or regular user)? FTP?
