Correct way to handle SSL when dns is not local (remore dns)

I have a DirectAdmin account that I want to generate an SSL certificate for.

The A and AAAA records for mydomain.com point to the DirectAdmin server, while all other records point to a CPanel server.
The DNS for mydomain.com is on the CPanel remote server, thus the LetsEncrypt request fails.

What is the correct way to set this up so I can access https://mydomain.com without errors?
