Custom Templates Folder

On one of our machines somehow /usr/local/directadmin/data/templates/custom got deleted, there is nothing in the folder. I am afraid to restart any services for fear of it not working again, what should I do, if anything.

It's not any critical, until you've made any serious changes to the templates.
If you customized your templates, you will only loose changes, when rewrite configs (http virtual hosts, dns etc). Restarting or rebooting will not cause any changes to them.

If you've got multiple machines and they're all configured the same you can copy the directory and contents from one server to the other.
