What is the difference between:

/usr/local/directadmin/data/templates/directadmin.conf
/usr/local/directadmin/conf/directadmin.conf

Which one do I want to change? I know the second one but what does the first one do?

You need to do changes to /usr/local/directadmin/conf/directadmin.conf. /usr/local/directadmin/data/templates/directadmin.conf is a template of DirectAdmin configuration file. It is used at the installation time, you may use it if you get directadmin configuration deleted etc.
