We use the awstats plugin, and it a little annoying if a user password protects their AWStats directory and DA overwrites the existing .htaccess in the directory. As a result AWStats breaks.
Some form of checking would be nice, see if there already is a .htaccess in a directory, if so, check if the rules/commands already exist, if not, append the new rules to the file.
This would get very messy if for example there were an install of Wordpress and someone tried to Password Protect it with DA
