Any update to DirectAdmin that updates the skins will overwrite it.
To make sure it doesn't get overwritten you should make your own skin based on an exact copy of the DirectAdmin skin, and then make changes to your copy.
Of course you'll have to keep your new skin updated every time there's a change to DA.
