If i do a manual update for bind, will directadmin still can manage DNS system?

Sure, if you configure it with right options (path to configs and prefix for binaries).

Only problem is Centos does not have an update yet.

Correction: bind-9.3.6-4.P1.el5_5.3 was already released december 13th.
So this can be updated by yum. We already had.
