If there's one thing that could do with an overhaul, it's IP management. I waste so much time every time I need to deal with it, logging in and out between different levels of users to assign/unassign, assigning IPs, setting the status, changing a site from name-based to IP-based (or back) and then if an IP-based site needs to go to a different user/reseller, eek ... then if I need to delete an IP sometimes I just end up scratching my head as to what I need to do to be able to actually get DA to let me delete it.
Other control panels have a much clearer and easier to use system of IP management. I'm not sure exactly what it is, I just know that every time I need to manage IPs in DirectAdmin I end up in a tangle.
