move to another disk

On my server they are going to replace the hard disk, they will reinstall everything with directadmin and the old hard disk will be attached as a slave.

What I need to do in order to restore everything back? Copying all files is it enough? What folders I should copy back to the new disk?

I can't make a backup through control panel because the websites have thousands small files and it doesn't work, I use rsync for off site backups.

Because Backup/Transfer can't be completed something wrong with tar because of too many files in some directories, is it okay to just copy/overwrite these directories back to the new installation? Thanks
