I'd like to move a complete systemen (fedora) to a debian system.

My suggested way of doing this:
install clean debian (etch) system.
install DA
copy / transfer all current users to new system
change ip's and update licence.

Is it possible to do it this way? I don't want to shut down the current fedora system while i'm setting up the debian system.

Yes can be done...just backup all accounts to ftp and restore on new system when ready.
And better place IP and DA build change request earlier (takes some time).

It's possible to install directadmin onto a system with the license-info from the currently running system? I understand that directadmin would complain, since the ip and Os are invalid, but would I still be able to continue with the install and does it interfere with the current running system?

As I said, first you have to change OS build and IP for DA license...after this has been completed, install DA on new box.

DA will remain activated on grace period for a few days on the old box.
