/etc/init.d/mysqld: line 269: cd: /usr/bin/mysql: Not a directory
Starting MySQLCouldn't find MySQL manager or server [FAILED]

how to fix this error?

I would suggest to try re-install mysql.

Code:
cd /usr/local/directadmin/custombuild/
./build set mysql_inst yes
./build mysql
./build php d

"There was an error while trying to configure php. Check the configure/ap2/configure.php5 file"

You need to post the error that mysql had in compilation for solve at least that problem, after mysql is working we will think on php.
