Problem with SSL cert on HostJane VPS server after DirectAdmin installation on a SUBDOMAIN

Hello, Apologies if this is the wrong forum but not sure what to do. Purchased an DirectAdmin VPS server from HostJane (**REDACTED**) which they claim is on AWS. It did automatically set up and we got the email:

We pointed our Godaddy domain to the A records they said, and it looks like they set it up on a subdomain, server.beepmarion.site. However, our website is not on a subdomain it is on the main domain. Shouldn't DirectAdmin be installed on the main domain? (thats my first concern)

Their support told us to add our main domain as an account in DirectAdmin panel on server.beekeepmarion.site, and the rep from HostJane said that is normal but that doesnt look right to me??

When I go to "Get Automatic Certificate from ACME provider" and try to add Let's Encrypt domain, I get this error message: "Domain is already processing an SSL request. Please allow it to finish before making other changes."
And lo and behold, our main website is showing "Not secure" in the main domain. Which defeats the entire purpose of having it if we cant have our directadmin installation on our main domain???

I am about to delete the site but before I do as its loading ok and has taken us hours, is thewre an easy way if someone can pls answer these two questions:

1. Should DirectAdmin be set up on the main domain or is it correct on a subdomain the way HostJane has installed it on our domain?
2. How do we set up the main domain from server.beepkeepmarion.site? (as we want it on BEEKEEPMARION.SITE not a subdomain)

Thank you to anyone who can help as we changed from cpanel to this and now i think we are going to have to go back to cpanel if we cant work this out. BTW this concerns the 60GB VPS from HostJane; **REDACTED**

That is not a real subdomain, it's an FQDN hostname. Looks the same as a subdomain though.

1.) No. Directadmin should have a main domain, but should always be setup on a FQDN hostname (something like for example server.domain.com, which you see as subdomain).

2.) You can just add your beekeepmarion.site as a domain under your admin account. Admin is both admin and user in Directadmin. So as "user" admin you can add domains. Looks like that is done correctly as far as I can see from the screenshot.

The big question is if you want to run your own nameservers, or if you want to use external nameservers.
If you want to run your own, then some configuration must be done.
If you run external nameservers, then indeed you have to create A records to point to your VPS.

I can visit your bookmarion.site from here and got the landing page as you also have in the screenshot, so seems that is workig fine. And it is running on your main domain, so I don't really understand your problem.
Remove the index.html and upload your site and you should be fine. If not, just ask here, I'm sure we can help you fix it fast.
 
Additionally, if you like the way cPanel looked, you can have that look here in Directadmin too, maybe makes life a bit easier and clear too.
Just change your Evo layout to "icon grid", and then you will see it looks fairly the same.

Thank you for explaining Richard, we can resolve it too now with a secure SSL cert. I think we jumped the gun and needed to wait for it to propagate. sorry for wasting your time. Also thanks alot for icon grid info, thats what we'll use
