I'm assume all http related files go in the public_html folder incuding the index.html

I am confused about if there should be a public_html folder in /domains/mydomain.com/

I have public_html in just /mydomain.com/

I have the index.html in /mydomain.com/public_html but I keep getting the HTTP 404 - file not found error when I try to access my site using the url address

Is there something I'm doing wrong?

Perhaps. Did you delete and rebuild your public_html directory?

There should be a link at /username/public_html linking to /example/domains/example.com/public_html.

If you're a domain user only your hosting company is going to be able to figure out what's wrong and fix it.
