I own a dedicated server with SSH access. It runs CentOS/Directadmin. One of my websites has an insane amount of traffic in comparison with what it should have.
The website (which is a seperate user level account in Directadmin) has about 200 GB of monthly traffic. It has a monthly average of 15-20.000 visitors. The site has no heavy video files or even images. All .pdf/.jpg's that might cause a lot of traffic or hosted off-site, because the site has gotten national news coverage in the past and had serious spikes in traffic during certain days. I made the site as small as possible to prevent outages during these peak times.
This month (as of 16th of november) the user has about 105 GB of traffic. 99.99% of the traffic is related to Apache. The related Directadmin user has only one domain active.
However, when I enter the 'Usage statistics' for the domain in question, Directadmin indicates only 858303 KB (858 MB) for this months total. What is causing all this sudden traffic?

The datacenter also logs traffic usage. The traffic is actually there, it is not an indication error.
Directadmin indicates 100 GB of usage in Apache. However, the site statistics breakdown only indicates about 1 GB of traffic. I also analyzed the top 10 files that cause the most traffic, none of them come even close to a total of 1 GB. Does Directadmin offer me anything else to analyze this problem?
