System backup, mysql??

I'm using a remote MySQL server, but there are some problems with creating a full system backup.

When the full system backup us running, everyting is backuped but without user MySQL databases
When a user create a backup, MySQL is backuped too.

In the full system backup are only the local MySQL files, but not the userdatabases on a remote mysql server.

Is there any solution to get this work?
Or is there only one solution: Create a stand-alone backup on the MySQL server?

DA is not going to create a backup of anything on a remote server.
