upgrading server running DA

when the guy who does my server upgrades last upgraded my server he really messed up my domains.
My server is running Debian
He ran an upgrade for PHP, Mysql etc. but he did it using ssh from the root. is this proper or is there an intergrated way to do it through DA?
Also I want to add things like freetype, etc and upgrade the GD lib etc. is this done through DA or through Root using ssh
The last CP I used you had to do EVERYTHING through it!

You need to do it through SSH

Maybe it is a feature for DA to intergrate it into the panel

I alwasy use SSH and log into the console remotely. This is the goodie about Linux I guess.
