If admin edit virtualhosts of one domain and user add, for example, one subdomain, virtualhosts edited will be resetted by directadmin and virtualhosts added will be deleted.
It's a good idea if directadmin save, at least, virtualhosts added manually

If you create an include file for your manually installed virtual hosts, DA won't disturb them.

Notice the way DA uses include files at the bottom of /etc/httpd/conf/httpd.conf.

Try creating your own httpd.conf files the same way, with your own includes.

See if they survive the automatic rewrites DA initiates.

I don't know if they will or not but it's worth a try.
