I've got about 20 customers using Uebimiau webmail. I'd like to change and am up for any alternative suggestions (preferably free). But my question is:

Is there a way to skin each individual email? So each user see's their own logo/slogan when checking their mail? Let me re-phrase. Not every user, but every domain.

Is this possible?

i do not really know the answer to your question but i can tell you that it is probably wiser to switch to another webmail client. Uebimiau contains some security holes. Ive also heard it is an EOL app. In other words, development/patching has stopped, no updates will be available if app.security has been breached.
You might consider switching to some of the following apps: Squirrelmail, Roundcube, Horde. (try searching for them in these fora how to install).

Uebimiau is no longer under development because the authors have switched to sell a new product, which can be found here. Personally I consider us$750 a bit expensive.

More reasonably you can switch your users to Squirrelmail because that's already installed in DirectAdmin.

The problem is that Uebimiau uses a proprietary method to save emails (except for the main inbox) so if any of your users are using Uebimiau and saving email in other mailboxes, and you tell them to switch they're going to lose a lot of email unless you figure out how to move it for them (and that could be very timeconsuming).

Skinning according to individual domains? It would probably require a major rewrite of your selected webmail program so be sure to select one that's open source.

Or you could install a separate webmail program for each new domain, as part of your setup (DirectAdmin has a script you can use, it runs after each domain is created), and as part of the installation, set up a custom skin.
