Let's encrypt, succesfull message but not working?

We have multiple servers working just fine, but on one we can't get good certificates. What could be the problem on this domain or server?
Since we get the right message:

Certificate and Key Saved.

Try and restart apache/nginx and see whether or not it helps.

OK, what protocol do you check with your new certificate: SMTP, IMAP, POP, HTTP?

I'm checking HTTP. Just upgraded all the services & directadmin + complete server restart. Still no success.
