MailScanner problem

I've gone through the MailScanner howto last nite and finished early this morning. All mail is sent to /var/spool/exim.in/input like it is supposed to, but the mail is not transferred to /var/spool/exim/input

/var/log/exim/mainlog-
exim 4.50 daemon started: pid=3677, -q15m, listening for SMTP on port 25 (IPv4)
exim 4.50 daemon started: pid=3721, -q15m, not listening for SMTP
exim 4.50 daemon started: pid=3904, -q15m, not listening for SMTP

Everything else looks good and working, but mail isn't put into the mail boxes so they're sitting in exim.in/input. As you can see MailScanner says it's scanning the emails, but it just sits like that.
