Proper php.ini customizations for forward compatibility

Custom Build 1.1

What is the proper place to edit php.ini customizations to ensure they will be kept in future version builds? (Does the php.ini ever get replaced with different changes)?

/usr/local/etc/php5/cgi/php.ini

No it doesnt get touched.

I don't have any file there, but I do have /usr/local/lib/php.ini

# find / -name php.ini
Didn't return any other results.

/usr/local/etc/php5/cgi/php.ini is used for PHP-CGI (suPHP)
/usr/local/lib/php.ini is for CLI version
