Stop touching my custom files!!! they are there for a reason...
 
The update is not touching your custom files.
It is just trying to set the permissions correctly since it determent that it is not set correctly.
So you might want to set the permissions correctly for that files if you do not want this warning to be generated.
 
If you have a custom template that you want to be managed by DirectAdmin, it might have incorrect file permissions. Sometimes DirectAdmin may not be able to read the template files and you may encounter issues. File permission errors are a common issue on web servers, which is why it's trying to give a loving touch there most of the time (like a parent; Directadmin having a newborn baby; the custom template).
