Probably a stupid question, but I rather ask it then make a mistake.

I am running a Debian 6.x server with directadmin custombuild 2.x
This server is being updated on a regular basis with the directadmin update commands or the custombuild 2.0 plugin for the GUI.

I've read lately that there are several SSL security issues which require patching.

My question is, should I also be running apt-get update and apt-get upgrade NEXT to the DA update commands? Or does DA run/download/update all these things for me?

The server is not doing anything else than DA, so I would figure everything is updated on a DA level? I'm scared that when running the update feature through debian, that I will break programs/configs on the DA level.

You should run "apt-get update; apt-get upgrade" regularly to update your OS packages. Don't worry about doing that, as it wouldn't break anything :) CustomBuild manages the packages that are not installed by "apt-get" on your system.

that's really cool !

i say it so because they found a major threat in the kernel of all linux distros.

And that's why you reply to a 2 year old post? LoL.
Next to that, it's not in the kernel of alle linux distro's, only in some newer kernels.
