I currently operate one main server and a few additional servers with several VPSs operating on each. I have DirectAdmin installed on the main server as well as all the VPSs. On the main server I have two IPs dedicated to nameservers, and would like to use the same IPs for all the virtual servers' nameservers, so that domains added on those servers would automatically get recognized by the nameservers on the main server. I'd also like the main domain for each VPS to have its own nameservers that share those same IPs... how do I set that up?

You can use Multi Server Setup so all the DNS will be supported by the main server.

However running all your DNS on one server isn't recommended; there are lots of reasons posted on these forums on these forums and all over the net, so I'll just point out one:

If you have only one physical nameserver and it's down site visitors will get an error telling them the site doesn't exist.

If you have two or more physical nameservers and one is down, site visitors will get an error telling them the site is unreachable.

You can decide which is better for you :).

It's a short-term solution, so I'll deal with it.

With Multi Server Setup, should I add all the secondary servers to the main server, or add the main server to all the secondary servers?

From the Multi Server Setup page:
Zone Transfer: DA will transfer the dns info on the specified server when new domains are added and dns settings are changed.
So all the zones in this server will be added to the other server.

Since I'm not sure what you mean by secondary servers (DNS uses the terms master and slave) I don't know how to answer except that for each server NOT doing DNS you should add the server you DO want to handle the DNS.
