I found the same weird situation:
This problem only happen in enhanced skin, but... when I switch to evolution skin, I don't see this problem(or hidden!?)

Yes, also just like Richard G say:
"Maybe check this next time, seems that the update was started from the wrong directory, so might be little bug.

should have been:
Executing /usr/local/directadmin/plugins/custombuild/build update..."
